You stayed up until 1 am three nights in a row and now your stomach is being unreasonable. These things are connected, and the connection is more direct than you might think.
Digestion is something most of us think of as a daytime activity. Food goes in during the day, the body processes it, and the gut rests at night along with the rest of us. This is not quite how it works.
The gut has its own circadian rhythm — its own internal body clock that regulates digestive activity, gut motility, the composition of the microbiome, and the secretion of digestive hormones across a 24-hour cycle. This rhythm is synchronised with the brain’s sleep-wake cycle, which means when you disrupt your sleep — late nights, early mornings, irregular schedules, the occasional 1am doom-scrolling session that became a habit — the gut’s own rhythm gets disrupted with it.
The result is digestive behaviour that seems random or inexplicable but is actually very directly connected to how you have been sleeping.
What the gut is doing while you sleep
During sleep, the digestive system is not idle. The migrating motor complex — a pattern of muscular activity in the gut — runs a kind of housekeeping cycle every 90 minutes or so, moving food residue, bacteria, and debris through the small intestine in preparation for elimination. This cycle is most active during fasting, which is part of why it runs through the night.
When sleep is disrupted, shortened, or shifted to unusual hours, this housekeeping cycle is disrupted too. The microbiome — which also has circadian patterns of activity, with different bacterial populations more active at different times of day — gets out of sync. Gut motility changes. Digestive hormones like ghrelin and leptin, which regulate hunger and satiety, shift in ways that produce increased appetite the next day and a preference for higher-calorie, quickly digestible foods.
This last point is worth sitting with for a moment. Poor sleep does not just make you tired. It actively changes what your gut is asking for the following day, in the direction of food that makes you feel worse rather than better. The craving for refined, sweet, or processed food after a bad night’s sleep is not a willpower failure. It is a hormonal response to inadequate rest.
The microbiome clock
There is a growing body of research on the relationship between sleep quality and microbiome health, and the findings are genuinely interesting. The composition of the gut microbiome shifts across the day in predictable patterns in people with regular sleep schedules. In people with irregular sleep — shift workers, frequent travellers, chronic late sleepers — these patterns are disrupted, microbiome diversity tends to be lower, and the ratio of beneficial to less-beneficial bacteria shifts.
Microbiome diversity, in turn, is associated with better digestive resilience, better immune function, and — through the gut-brain axis we talked about in the last piece — better stress regulation. The connections run in multiple directions: sleep affects the microbiome, the microbiome affects sleep quality, stress affects both. The gut is keeping track of all of it simultaneously.
Your gut has a body clock of its own. When your sleep is irregular, your digestion pays for it too.
What you can do — and what you cannot
The honest answer here is that sleep is a more fundamental input than any dietary intervention. No food, however carefully chosen, compensates for consistently poor or irregular sleep. If your digestion is persistently difficult and your sleep is consistently unreliable, the sleep is the more important thing to address.
What food can do is support the conditions for better sleep. The gut-brain axis runs both ways: a healthy, well-fed microbiome produces neurotransmitters including serotonin — which is a precursor to melatonin, the sleep hormone — in the gut. A significant proportion of the body’s serotonin is produced in the gut, not the brain. Feeding the microbiome well — with fibre-rich foods, fermented foods, a varied and relatively unprocessed diet — supports the gut’s ability to contribute to the neurochemical conditions that make sleep possible.
A daily meal pattern that includes whole grains, generous dal, vegetables, and fermented foods like curd or chaas is doing this work quietly and consistently. The practical advice is old and reliable: give the gut a couple of hours between the last meal and sleep. Not a rigid rule, not something to be anxious about. Just a reasonable default that tends to produce a better night for both the gut and the brain.
