Here’s what supports that connection, and which everyday habits can disrupt it.

Expert reviewed by Qurath Ain, Certified Nutritionist and Clinical Dietitian

TL;DR

A large share of the body’s immune cells — commonly estimated at 70–80% — sit in gut-associated lymphoid tissue, and your gut bacteria are in constant conversation with them, connected via the gut-brain axis, helping the immune system learn what’s a threat and what isn’t. Processed food, chronic stress, unnecessary antibiotics and poor sleep all weaken that connection; fibre, fermented foods, prebiotics and regular movement all support it. None of this is exotic — it’s mostly about feeding your gut bacteria well and not disrupting them more than necessary.

Most people think of immunity as something that lives in their blood or lymph nodes — an invisible shield that either holds up or doesn’t. The truth is a little more specific: a large share of the body’s immune cells, commonly estimated at 70–80%, are found in gut-associated lymphoid tissue — immune tissue that lines your gut. Not your lungs, not your skin — your gut. That single fact changes how you think about everything from catching colds to managing everyday inflammation.

This isn’t a wellness trend or an influencer talking point — inmmunolgists have studied gut-associated lymphoid tissue for decades, and it’s one of the more well-established structures in the immune system. Once you understand how it works, a lot of everyday things start to make more sense. A healthy gut may enhance immune resilience, prevent allergic sensitisation, and reduce the risk of chronic disease.

Your Gut Is Not Just a Digestive Tube

Trillions of bacteria, fungi and other microorganisms live in your gut — collectively, the gut microbiome. Most of them are doing you real favours: helping digest food, producing vitamins, maintaining hormonal balance, helping with enzyme synthesis, managing inflammation, and keeping your gut lining intact. (For the fuller picture of what the microbiome actually is, see our gut microbiome explainer — this piece focuses specifically on its immune connection.)

Here’s the part that tends to surprise people: these microorganisms are in constant conversation with your immune cells. The gut lining is lined with specialised immune tissue, and the bacteria living there actively help train your immune system — helping it recognise threats, manage inflammation, and tell the difference between something genuinely dangerous and something completely harmless.

That distinction matters more than it sounds. An immune system that can’t make it is one that starts reacting to things it shouldn’t. Allergies, food sensitivities and certain autoimmune conditions are all linked, at least in part, to a breakdown in that gut-led communication — though the relationship is complex, and having any of these doesn’t mean your gut is simply “unbalanced.”

The Bacteria That Train Your Defences

Your immune system doesn’t arrive fully formed — it learns, and a significant part of that education happens in the gut, especially in early life, though it continues through adulthood.

Beneficial gut bacteria interact with immune cells and essentially teach them the rules: this is a pathogen, respond; this is food, stand down; this is your own tissue, leave it alone. A diverse, balanced microbiome tends to produce a well-trained immune system. A depleted or imbalanced one — a state called dysbiosis — tends to produce one that’s confused, overactive or sluggish.

Research has found that people with low microbial diversity in the gut tend to have higher levels of systemic inflammation. Chronic low-level inflammation is now linked to a range of conditions, including heart disease and type 2 diabetes — so when the microbiome is out of balance, the consequences can go well beyond the gut itself.

The Gut Lining, Briefly

Your gut lining is a single layer of cells acting as a barrier between the contents of your intestine and the rest of your body — letting nutrients through, keeping everything else out. When it’s compromised by stress, poor diet or disrupted gut bacteria, it can become more permeable, sometimes described as a “leaky” gut, allowing bacterial fragments to pass into the bloodstream and trigger an immune response. This is a genuinely active area of research with real mechanisms behind it — for a fuller, evidence-led look at what the term does and doesn’t mean, see our explainer on leaky gut.

What Weakens the Gut-Immune Connection

A diet high in processed foods. Sugar, refined carbohydrates and ultra-processed foods feed the wrong kinds of bacteria and starve the beneficial ones. Over time, this reduces microbial diversity, weakens the gut lining, and diminishes immune resilience. Dietary diversity and microbial diversity go hand in hand, and both matter for immunity.

Chronic stress. Your gut and brain are connected via the vagus nerve, so stress doesn’t just live in your head — it lands in your gut too, altering gut bacteria, increasing gut permeability and suppressing immune function. This is one reason people under prolonged stress tend to fall sick more often. (We go deeper into the stress-gut relationship in our piece on the nervous stomach.)

Antibiotics and some medications. Antibiotics are sometimes necessary and genuinely life-saving — but they don’t discriminate, wiping out helpful bacteria alongside harmful ones, and repeated use without gut-recovery support can leave the immune system without its usual microbial partners for months. Some other medications, including certain pain relievers taken regularly, can also irritate the gut lining.

Poor sleep. Sleep is when your body does a lot of its maintenance work, including gut repair. Even short-term sleep disruption can alter gut bacterial composition and reduce the gut’s ability to regulate immune responses — making sleep one of the more underrated factors here. (More in our piece on gut health and sleep.)

Sedentary lifestyle. Physical inactivity can also lead to gut dysbiosis and affect gut functioning.

What Actually Supports Gut Immunity

Fibre. Fibre is fuel for beneficial gut bacteria. Bacteria that ferment fibre produce short-chain fatty acids, which nourish the gut lining, help manage inflammation, and directly support immune function. Most people fall short of ICMR’s recommended 25g/day for women and 30g/day for men — whole grains, dals, vegetables and fruit are all good sources, and variety matters as much as quantity.

Fermented foods. This is one part of Indian food culture that was already ahead of the trend: curd, chaas (buttermilk), idli and dosa batter, and traditional pickles all introduce live beneficial bacteria into the gut, alongside their international cousins like kimchi, miso and kefir. A 10-week Stanford clinical trial in 36 healthy adults found that a diet high in fermented foods increased microbial diversity and lowered several inflammatory markers — more consistently, in that particular study, than a high-fibre diet did over the same short window. That’s a genuinely interesting finding about fermented foods specifically, not a reason to deprioritise fibre, which remains foundational on its own terms. A small daily serving of a fermented food is a reasonable, low-effort place to start.

Prebiotics. Prebiotics aren’t the same as probiotics — they’re specific types of fibre that selectively feed the beneficial bacteria already living in your gut. Garlic, onions, raw banana, oats and asparagus are all good sources; think of probiotics as bringing in new residents, and prebiotics as feeding the ones already settled in. Both have a role.

Movement. Regular physical activity increases gut microbial diversity, reduces systemic inflammation, and supports healthy immune responses. You don’t need to train for anything in particular — the standard guidance of 150–300 minutes of moderate activity a week, plus some strength work, is enough to meaningfully support gut and immune health over time. A daily walk counts.

Habit

Why it helps

Easy place to start

Eat a variety of plant foods

Feeds diverse gut bacteria, which produce SCFAs that support immunity

Add one new dal, vegetable or grain to this week’s meals

Add fermented foods daily

Introduces live bacteria; linked to lower inflammatory markers

A small bowl of curd or a spoon of pickle with a meal

Include prebiotic foods

Feeds the beneficial bacteria already in your gut

Garlic, onion and raw banana are already common in most Indian kitchens

Move regularly

Increases microbial diversity, lowers inflammation

A daily walk of 30-45 min is enough to start

Protect your sleep

Gut repair and immune regulation both happen during sleep

Consistent sleep and wake times, even on weekends

Use antibiotics only when needed

Repeated unnecessary courses deplete the microbiome for months

Don’t self-prescribe; finish courses your doctor does prescribe

CASE STUDY

Farah, a 38-year-old teacher in Hyderabad, used to catch every cold that went around her classroom.
